What are you wanting to wipe if you don't want to wipe the map and blueprints? There isn't really anything else.

Updating is the same was as installing. http://oxidemod.org/threads/setting-up-your-own-experimental-rust-server-with-oxide-2.5754/ Updating will not wipe your map, unless there is a forced wipe. Blueprints will not be removed unless you actually delete them.
